I’m in resto progress with my 65 Pontiac Bonneville convertible ..same as 65 Impala convertible ..now i have a cut in progress because I didn’t know to process further ..
The rain channel under the rear window panel is rusted away on LH & RH side .. the outer skin on this panel at the trunk lid hinge area too ..
I bought times ago a solid piece from a parting car (65 Catalina) happy to have ,)
But I don’t know how to start the work .. remove the outer skin from old and new panel ? Patch only the rain Chanel with my spare piece (to cut what needed ? It’s all hidden .. Or remove my full old panel (hinges still in place at wheel housing ) and full replace the new panel ? Appears the best way ..
Damn that’s a big number to do ..
thx for any feedback ..perhaps somebody done this job ..perhaps the Chevy guys can help a Pontiac nut

Not a body guy in any way, but I've done some pretty major windshield channel repair and since nobody else is responding.
A quick look at your images and I think you'd almost want to just remove it all in one shot. Build it all back up on the bench using your good section, add the hinge boxes and braces, then weld it back in as a complete unit.
Carefully measure it all, make drawings, take a ton of pictures. Temporarily brace across the trunk opening, then cut it out up top and below at the braces.
