Need more information:
Which ignition distributor?
Which ignition software setup?
Is it supposed to be controlling timing?

Need more information:
Which ignition distributor?
OEM points style vacuum advance.
Pertronix Ignitor II module.
MSD 6AL.
Which ignition software setup?
“CD Box Tach Output or any 12V Square Wave (No Timing Control)”
Is it supposed to be controlling timing?
No.
Only wiring added for ignition is a single wire from the 'tach out' spade on the MSD to the 'A' plug in the IGN.

So you're wired like Figure 8 - page 16 in the wiring manual below?
You're using the yellow/black wire (crank input), and is the Ignitor 2 a magnetic trigger or a ground pulse?

1) Yellow/Black ('A' on the IGN plug) to MSD 6AL "tach output" spade.
2) Ignitor 2 is a magnetic trigger IIRC.

I believe you have it wired wrong.
The Ignitor 2 red wire connects to keyed/switched 12V.
the Ignitor 2 black wire connects to MSD's white wire.

The rest of the wiring is Figure 8 - page 16 in the Holley wiring manual:

Is the computer online .I would think it would not start if it was not getting a rpm signal.

Do I have to explicitly select online even when the car is being started/running?

I don't think it's wired incorrectly, I haven't changed anything since I installed it (I've had the Pertronix/MSD for over a year).
It matches this:
http://www.pertronix.com/support/tips/pdf/msd6 seri...
The only change this season is the Holley EFI.
(neither the Holley white or yellow loose wires are used)

No, but if you don't select online and motor is running it will show RPM stall. Do any the sensors show anything on the computer.

Yes.
I followed the quick start guide, all the sensors values made sense when I went through the prestart checks.
When the car was idling, I noticed it said RPM Stall!
Perhaps I didn't select "online". I'll verify.

Wait a second...this whole issue is happening because you're not "online" with the ECU?
Does the Data Monitor display proper sensor values or not?
Does the highlighted cursor float around on the Fuel & Timing Tables (in accordance to MAP & RPM)?

I'll have to check, I do remember going online, but I have no idea if I did when I started the car for the first time. I just remember seeing RPM stall! but the car was idling.
